Okay, long story short. Apple had to replace my 2 month old Mac Pro, specs were:

2x 2.66ghz Intel Xeon Processor
500 GB Hard Drive
Bluetooth 2.0 EDR and Airport Extreme
ATI Radeon X1900 with 512 MB of RAM
Wireless Keyboard and Mighty Mouse
One 16x Superdrive

After almost two months, I finally get my replacement, now the specs are:

2x 3.0ghz Intel Xeon Processor
250 GB Hard Drive
No Bluetooth EDR or Airport Extreme
ATI Radeon X1900 with 512 MB of RAM
Wireless Keyboard and Mighty Mouse
Two 16x Superdrive

Since it's too late to call in to Apple, I'm just posting here to relax... anyone got similar stories and what happened?

You got an up-down-grade! Faster CPU, smaller HD and BT/airport absent.

I'd say, for the CPU upgrade, that's a good thing. For the HD, at least, it is easy to add another one and get more capacity than what you had before. But for BT, the module will be difficult to add by yourself... For Airport, Apple have their module on sale on the refurb for cheap. Must be the 802.11G, not sure it is compatible with the Mac Pro.

Maybe just calling Apple and they will send you replacement parts for free!
I'd ask them for the Bluetooth 2.0 EDR/Airport Extreme module, buy a hard drive and have a big smile on my face, despite having to put out $150.00 for the new hard drive. Maybe sell the 2nd Superdrive to help finance the hard drive. In the end you'll have the best machine anywhere.

I wouldn't relax until you get airport and BT. If you got a lemon from Apple, you should get a like-for-like replacement... or at least be satisfied with the replacement. The one they sent you has two distinct deficiencies in its flexibility or functionality compared to what you paid your hard-earned $$$ for.
I'd say that processor upgrade is more than worth the HD downgrade. HD space is cheap cheap cheap these days ;)

But yeah, I'd get them to ship you a BT/APX module toute suite ;)
