I do something very similar, only my Time Machine backups (up to 4 Macs) go to a NAS drive.
I schedule them to run at different times using "Time Machine Editor", this way I avoid any slowdown hassles.
BTW all these TM backups are going to the same partition, network backups are saved individually as 'SparseBundle' files.

If you use the 'Calendar Intervals' option in TM Editor and If you miss a Calendar Interval backup, it will backup next time you restart your computer.

Actually thinking about it... The iMac could easily get shut down by the person in my house using it while the MacBook is doing a backup.

Keeping it all on the Airport Extreme might be the best idea because that doesn't get shut off ever...
The external drive on your Airport Extreme is the equivalent of a NAS drive.

Why not use CCC instead, and set up the various backup schedules as needed and appropriate?
