Secondary display (Thunderbolt) help please!

I'm running a new MBA 13" w/TBolt. I also just purchased a Thunderbolt display.

What I'd like to do is either a) use my MBA keyboard / touchpad but the TB display exclusively (basically using the MBA as an entry device only, not using the screen) or b) I'd like to use a USB or Bluetooth keyboard / mouse and use the MBA in clamshell mode.

For simplicity, let's presume the 1st scenario as my preference.

The problem is this--when I connect my TB display to my MBA, some windows open on the TB display, while others (like Safari) open on the MBA screen. I tried mirroring the displays, but couldn't get the superior resolution of the TB display to display--it defaulted to the MBA resolution.

This is the one time I've had any experience with a non-intuitive setup for any Apple device, and I hope I'm just missing something!

For example, when i go to System Preferences, then displays, I'm prompted to move the "little" display around the "big" display, but nothing changes. The only thing that changes is if I move my "top" bar from the little display to the big, but again, it still opens some applications in the little screen (MBA).

I've rambled long enough--can anyone help, or even point me to a good tutorial?

Where ever a window opens, you can drag that window to either of the displays. No need to mirror.
