I'm not sure when this started, but everytime I open a window, I always have to click on the little green plus bubble to make everything accessible. I can't drag to resize a window, since the drag corner is below the bottom of my screen. Clicking the green plus bubble brings it back, but it can be annoying.

You've changed the screen resolution since you last opened the window so it defaults to the orginal size when you last closed it.
Increase your screen res or live with it. Once it's resized it'll stay there

I have something that may be along those lines,
When I open a new window in Safari...It's not directly on top
of the previous window...It's just a tad off register and I
have to constantly resize it with the green button for each
window that is opened. (Maybe the next version will have it
fixed...Or not)

It's a bit of an annoyance...But I can live with it.

Well it should be slightly to the right but never below the screen edge on a new window unless yo have a the dock on the bottom.. Do you have any third party skins or accessories active. Safari 1.1 does it fine.
