Okay, a couple of months ago I tried to get the icon I was using for my Pictures folder and copy it to another folder. Somehow, I managed to move the pictures folder or delete it or something, and now the pictures folder I have isn't 'assigned' as the pictures folder, but rather just another folder. I know this because in Candybar, when I change the Pictures folder icon, my pictures folder icon will not change.
So, fast-forward to last night, I was making a flash animation, and I go to save it, and all of the sudden, I can't access my Desktop folder, which I thought was weird. So, I changed the permissions for it so I could access it, and it seemed to have been moved. So, I tried to move it back. However, the folder wouldn't just move, but would only copy to the new destination (my home folder). So, I copied it and moved the older folder to the trash. The only thing is, now I can't put stuff on my physical desktop, because it is sent to the Desktop folder that is in the trash.
That is certainly an interesting situation. Are you familiar with Terminal? You should be able to move it back to your home folder using terminal to force it to move. I forget the commands, but I'm sure someone here can give you them or I can find them.
I don't know what I did or how I did it, but I was moving a bunch of folders around and all of the sudden, my desktop was linked to the DeskTop folder, which was back in my home folder somehow...Pictures folder is still messed though

I think you're on thin ice here by "moving a bunch of folders around" and the User's Desktop folder is SUPPOSED to be in the User's folder.
If you have a "Desktop" or "Desktop Folder" on the root level of the HD, it's not used as such and is possibly there after a Migration or update from OS 9.x.

No, it's not and never was on the root of the HD. It was in my User>kylek folder, which is what i mean by home folder. And I've never run anything lower than tiger.
For future reference, here's what anyone reading this should do if you have somehow accidentally renamed/moved/deleted one of OS X's default folders and its no longer identifying itself as THE "blessed" folder it once was:
1. Make a new folder (or, if you already have one, move on to step 2).
2. Name it EXACTLY the same thing as the old one (so, for example, the new folder must be called "Pictures" with a capital P if it was the Pictures folder you were trying to fix).
3. Put it in the place where its supposed to be
4. Log out/Log in (or just restart).
