Well is compression a requirement (disk space)? do you need it in a specific format, such as mp4, etc?
If answered no to the above and disk size is not an issue and you have a large amount of freedom in regards to file support, then mkv might work for you using Makemkv. I have limited experience, but you can create lossless files of individual shows. It takes the mpeg2 stream from the DVD and places it in a mkv formatted container. Because of my limited experience, I cannot guarantee the program, but it seems to work well, and it decrypts it for you, so no need for mactheripper. You select/deselect the titles that you want (the 2+hour one will be there too, just deselect it) and you can also deselect unneeded audio tracks and subtitles. You will have to go back and rename the files after completion of the dvd or disk image.
If you answered yes to the above questions, then mactheripper + handbrake should work for you. I have used this extensively.

Have you selected the right "title" for encoding? It automatically selects the longest one to start with, and with some dvds this would be the "play all" option on the disk and would be all the episodes for that disc, hence 2 + hrs. The suggestion would be to take a look at what is listed in the title pulldown under source, and select an appropriate title. Usually 40-45mins for an hour long program, or 20-25min for a half hour long program. This "should" be selectable. You then will have to select each individual title for each episode in the title pulldown and add them to you queue.
